TMSU is a tool for tagging your files, offering a simple command-line interface for applying tags and a virtual filesystem providing a tag-based view of your files from any program. It doesn't modify your files; instead, it maintains its own database and mounts a tag-based view. You can tag files, query them using logical operators (and, or, not), and mount a virtual filesystem for access from other applications.
